I am looking for references for a reputable avionics shop in Southern or Eastern Ontario (Ottawa, Kingston, Toronto)

A bit further afield, but Huron Avionics does solid work at a reasonable price: http://www.havionics.com/ . The only irritating bit is crossing the border.

I'm coming in a bit late, but I'll second the recommendation for Brant Aero. They said two weeks for my GTN 650 GPS and GTX 345 transponder, and that's how long it actually took. The price was reasonable, and they stuck within their quot. (except for optional extras I chose to approve). I've heard horror stories from other pilots (especially in the US) about avionics upgrades running weeks or months over, with the shop making one excuse after another for the delay—it's really not worth looking for the cheapest quot. You want a shop that handles a lot of planes, and has installed whatever you're installing many times before.
In the past, I also had good experience with Kitchener Aero @ CYKF (A/P and 406 MHz ELT, 2011) and with Innotech @ CYUL (Stormscope, 2004 or 2005)—again, both right on time and on quot. I've heard bad things from multiple people about at least one other shop in the area, but won't name it, because I don't have first-hand experience to confirm. You won't go wrong with any of the three I did name, but of the three, Brant is the one I'll go back to for whatever I do next.
