Background Check Requiring Current Supervisor
I received the request for a background check. However, they require a current supervisor. My company does not know I am looking to leave, and this could damage my time left with them I believe. How have you guys navigated a situation like this?

Unfortunately most if not all airlines require this. There is no good way around it.
Maybe instead of asking your Chief Pilot or Ops Manager you could ask an Asst. Chief or Lead Safety Pilot. Someone you could trust to keep it to themselves should you not end up leaving.

When I interviewed with mainline they advised that they would be contacting my current CP, but they gave me time to advise him before they called. When I let him know, he said it was good that I talked to him. Apparently it doesn’t go well if it’s obvious that he wasn’t aware his pilot was looking elsewhere.
Politely ask Encore for the same courtesy, then have a chat with your current boss before they call. There should be no fear of that, unless you are trying to slink away from a commitment of some sort.

Odds are this is a situation in which someone has applied for a position at a company, but hasn't formally said anything to their current employer that they're looking elsewhere for advancement or hasn't given notice.
There's no requirement whatsoever for an employee to tell their employer that they are looking elsewhere for employment opportunities - and yet current employers can often take this as a major affront if/when they find out, which can lead to negative repercussions...
If you're at the stage in which a prospective new employer is going to reach out for a reference check, then you'll quite obviously need to inform your current employer as having them blindsided by a call isn't going to end well - although references are legally required to stay within certain bounds.

This is a normal step in the process. Everyone does it and if you’re at a time building company, your CP knows this day will come for all their pilots. The convo will go something like “hey I pursuing a job at X”. “Great! Best of luck. We will miss you here”. The last part will either be sincere or sarcasm depending on the type of pilot you are.

If it makes you feel better I also got a reference check from encore. I asked them if they could delay calling them for about a week so I had an opportunity to speak with them in person. They said, and I quote, “that’s reasonable, we can work with you on this”. Nobody will reprimand you for having integrity.
